With the vacuum bleeder, the bubbles might have been air getting sucked past the threads of the bleeder screw or actual air in the system. There is no way to tell. This is where a pressure bleeder is superior.

That doesn't sound right. It must be air in the brake lines I would image. It is very easy not to get air in the hydroboost system as long as you didn't let the level drop too low on the P/S pump reservoir while you were pumping the pedal.
I would be looking around for external leaks also if you are loosing line pressure. That could be dangerous.
