My truck was built Jan 17 this year. Dealer indicates the same as the OP - you can't see the issue unless the windshield is removed. I'll try to get pictures when the schedule the work as I'll be there watching.
Did you find out what the issue was and the fix? I'm having a very similar issue. Truck is 3 weeks old, 600 miles, and every time it rains I get drops on my brake pedal and after inspecting under the dash it appears that water is coming from the seam at the very top, about where the lower windshield is. Dealer states they can't replicate the leak with has got me so frustrated. Any help would be great. Thanks.

They sealed all the upper body seams where the windshield sets in. They could make it leak before they did that, and after they sealed them they couldn't get it leak again. So hopefully they finally fixed my truck.
Have had lots of rain and today when stopping at stop sign, noticed water drip from driver side grab handle so pulled plug and a small stream of water poured out. Guess I need to go to dealer.
I have unfortunately become quickly familiar with these trucks' water leak problems in light of my huge issue. What you just described sounds like a gutter tube came loose or is clogged. I would definitely take it to the dealer, but if you want to check yourself you can pull the rubber door seals (on the cab portion) and find the gutter drains.
Mine is in the shop for the 3rd time due to a leak no one can find. Mine comes from under the dash. Truck has 800 miles on it...looking into ford buy back program/lemon law now...to my disappointment.

Mine was for sure leaking from the body seams up on top near the top of the windshield. They sealed the body seam and the following week it poured and no leak. So hopefully they fixed it for good.
