you going to fix the rest of the body damage as well, or not? if not then why bother with a body shop doing the work and spending a lot of money? you can "repair" the rust hole yourself. just sand back until you get to solid sheet metal, and use some fiberglass to cover the opening. when it sets up you can then hit it with some paint to hide the repair.

Yes, I plan on getting the all the body work done. Is it ok to wait till June till get it fixed?
I had a hole in mine in the same spot, and a body shop welded in a new patch panel for $750. about 3 years later the paint was starting to bubble where it was welded together.
Personally, I would just wait until you can get the whole thing fixed the way you want. Otherwise you will just be throwing money away.
