there are several ways to do it. if you live in a Smog Cert state like me one would weld freeze plugs to the ends of the EGR cooler and reinstall. there are good kits to do it safer if you live in a "leave me alone state" IPR is the best.
Bulletproofing is a term used for doing the fixes for the known major issues with the 6.0l, EGR delete is one of them. head studs, coolant filters, external oil coolers, ect are some more.
does yours need to be bulletproofed.. absolutely not. there are plenty out ther that are bone stock and doing great.
most of the bulletproofing is for the series of events that are created once an oil cooler gets clogged. clogged oil cooler -> EGR cooler bursting -> blown head gaskets or worse. this can also be prevented by monitoring engine health with a live OBDII reader.
Known probs and the bullet proofs
oil cooler clogs - coolant filter helps catch particle before the oil cooler. Extreme - external oil cooler.
EGR cooler bursting- EGR delete or BPD EGR cooler
blown head gaskets (also caused by too much boost) - Head studs (ARP are popular)
there are other know issues too which dont need to be addressed until it comes time to replace them, which may be never.

So there is no need to replace that with one of the upgraded ones like
we do when we have the square coolers.

Also, take some pics of the degas bottle and the surrounding engine area and post the pics up. These folks on this forum can help you determine if she has or is puking coolant.
My knowledge of the 6.0L is pretty limited, but this is what I have learned so far and the advice helped me buy my first 6.0L.

luckily i noticed some smoke out of my passenger mirror and immediately shut it down.
