Cruise Control issues
2000, F350, 6 speed manual transmission, TS6 Tuner. 250K miles
Recently I had a new clutch installed and input shaft replaced on the transmission, my crusie control is not working as it should. it will come on and work for a while then shut off or it will not come on. I never noticed any problems before repairs were done. Could it be related to clutch or transmission? Acts same way no matter what position TS switch is on.

Check to see what your brake-pedal-position switch is doing. These's a second (hydraulic) switch mounted on the master cylinder, as well, and it should have no brake fluid leakage. Leakage might be telling the system that your foot is on the brake, the same as the other (pedal) switch would.
Check to see what your clutch-pedal-position switch is doing.
Check that your VSS (vehicle speed sensor near the top of your rear differential) is clean. Is the speedometer erratic at all?
Off-hand, that's all I can think of.

I'll second the clutch pedal position switch. Works sometimes and not others is what mine did. If you take the switch off the rod that goes between the pedal and the firewall, you'll see two long springs inside. One on each side of where the shaft goes. The bottom of the switch is actually just a U shaped cover. Snap that off and the switch comes off the rod.
If you've got what appears to be smaller springs stacked on top of each other, then that's a problem.
