I think the three hole upper bracket is longer than the 2 hole. As such, switching to the more common style will leave you needing to drill 2 holes, and fill 3 holes.
Yup. The Ford instructions that came with the NOS kit I bought have you using the existing two holes in the door and drilling a third behind them. But that moves the mirror rearward, making an existing problem of having to turn your head to use the mirror even worse. I played with my new mirrors and found that I can move the mirrors forward and drill the new hole ahead of the original holes, making it easier to use the mirror and still be able to open the vent window.

But, what about the lower bracket holes? They won't be lined up properly after the swap, will they?
No, the bottom holes don't line up. But, the larger triangular bottom flange covers some of the old holes. Described in this post in my thread on the topic of mirrors.
