Ok... E4OD ???s

Ok guys here I am again for the 50th time begging for advice on an issue that's clearly over my head but I'm stubborn so...

My 91' 7.3 E4OD is real crazy today. Had alternator and right side battery go on me last night. Well now the trans has no idea what gear to go into so it starts in 2nd and then jumps around. The O/D light is flickering too, almost with the vibrations of the motor.
My buddy is coming to run codes in a little while but thought I'd put it on here to see what you guys think.

Pulling the codes is the best thing you could do, since the E4OD is completely computer controlled...

Sounds like a loose wire somewhere. A code scan might point you in the right direction but I'm thinking its either a main ground or the 12V power going into the transmission.

Any reason both the alternator and battery went at the same time?

Alternator went slowly and I had been using the battery on another truck trying to get it running and I bled it down during the process. So it gave out.

Transmission is fixed. The plug going to the passenger side had wiggled loose. I cleaned it and reattached the connector... Problem solved. I think the PO's trans rebuild mechanic wasn't very, uh good. The clips are broke so ill have to figure out a way to remedy that.
