I am going to install an orig. 7.3L intercooler on my '97. It comes with the pipes and boots on each end of the pipes. How will this fit up to my y pipe and the turbo?
Will I need to get a special adapter?

is it a cooler from a Superduty? If so you will need custom built pipes
Other than GTS (would recommend them, not even sure they are still in business) Banks is about all your going to find prefab. I found the pipes to be the easiest part of the whole project if that helps you any. The early 99 y-pipe is about $120 plus you need a turbo clamp ($30) and 2 boots and clamps (upwards of $50), unless you find on complete with all those parts on eBay but even then they go high at times.
