I recently bought a 03 Eddie Bauer Explorer and found out that the two keys given to us do work in the door lock?
They both work fine to start and drive the vehicle.
Does anyone have any ideas?
Did someone switch the door locks?

I assume you meant "Do NOT work in the door locks. And I assume you mean in all of the locks. If that is the case, I would suspect someone changed out the ignition. And if THAT is the case, I would suggest getting a locksmith to re-key the locks. With the PATS key system, re-doing the keys and ignition system would probably cost over $150.
Edit: One other option that would probably be the least expensive would be to have a locksmith cut a key (Standard blank not a PATS) that would open the doors and put it on the key ring with the others.

Can I just get a key made to work in the door lock and then program it myself to work in the ignition since I have two keys that already work?

I don't think so. If the current keys won't turn the lock, then the bumps and valleys are wrong. Therefore, if you cut one that's right, the bumps and valleys will be wrong for the ignition switch.
Another possibility is that the door locks haven't been used in so long they are "frozen" in position. This tends to happen with key fobs and you might have to work with the locks and some lubricant to get them to work.. that is if this is the case.
Be careful about using the graphite in locks. while the plate on plate slippage of the particles does make for a lubricant the plate edges are hard and abrasive, and they will war down the lock components.
