I suspect it's your injectors and you might want to search the term stiction. Really though you need to get your truck scanned for codes. If you have a windows computer you can get a program called Forscan and with an ELM adapter that plugs into the OBDII diagnostic port of your truck you can scan your truck's computer. How many miles on your truck?
Mine used to do the same thing. I add Rev X from Amazon each oil change. Two 4 oz bottles. After the first time you may only need to use one bottle. Completely stopped the stiction and missing.

The difference between cold and hot is the viscosity of the oil. That points to the injectors not moving oil cleanly. What oil are you using? You could try 5w and see if that helps. If using the injector cleaners and thinning the oil doesn't clear it up, you may have a weak injector. The inexpensive apps (Forscan, Torque, the SG device) don't do a cylinder contrib test that helps identify which injector is bad. I've had some nice folks around the country help me a few times on the road with a free, quick scan by their pro-level tools (SnapOn, Ford IDS, AutoEnginuity, etc). Some others have charged me as much as $80 to do it. There are also some mechanical methods for identifying the weak injector.
I'd also take this occasion to warn you as a new diesel guy - make sure you have good fuel pressure at all times. Low pressure burns up injectors. Replace the injectors and they burn up again. Don't ask me how I and dozens of others here know that. I've not heard of low pressure causing a miss that clears up once warm, so hopefully you're OK, but it can cause a miss - after it's burned up an injector.
