91 F250 computer issues

I have a 1991 f250 with a 460 originally it had a E4OD which i have since swapped for a 5speed. The truck idles for about 1 minute then it gets very erratic jumping time, idle speeds up,slows down,misses and backfires. I have gone through every wire in the truck, checked input and output voltages, checked all vacume lines, changed all relays, checked compression, fuel system pressures and everything checks out fine. I have had it hooked up to a computer and it reads every error imaginable because of the modifications to the truck. I am curious if anyone has any ideas or suggestions as to whats wrong with it, also do you know if anyone can check the computer itself to make sure it is working.

I would try to find a 5-speed computer and see if that helps out any. It should get rid of all the transmission codes, so you can tell what codes are really important.
