First, I tried a search without finding exactly what I was hoping for but if you know of something please send me that direction.
I have an 03 Eddie Bauer 6.0 4x4 EX. I have a knocking type noise when driving. Thought it was the sway bar bushings as that is what I had associated the sound with in the past and been successful. It is not the ball joints unless they prematurely failed (installed before I purchased 20k miles ago, Moog joints), has all new steering components (minus steering box). I have also redone the axle seals and new sway bar end links. I noticed while trying to search for this noise that the lead spring bushings have cracking in them. Is it possible this noise is from the leaf spring bushings?
The noise has no real rhyme or reason. Can be driving straight but over some minor bumps or while turning. Thoughts?
Don't assume those 20K mile Moog sway bar end links are still good, give them a good check.
A similar knocking sound can be from worn body mount bushings.
It might sound crazy but I too had a random clunck noise, it ended up being the relay box's on the drivers wheel well. I have also replaced my moon end links too, they were covered under warranty. Like what was previously stated I have 04 EB 6.0
If you can feel it through the floor board, it's probably in the springs. You mention the front spring bushings and/or isolators being cracked, have you looked at the ones in the back to see if they are broken or missing as they are more prone to be the problem...

Mine was the sway bar link mount on the driver side. Where it mounts to the frame with 2 bolts, the bolt head was loose because the frame has a recess on top. I had to get new bolts and nut and put washers on both sides, then no more clunk. I also had a strange chirping like sound which I swear was coming from under the dash behind the glove box, but it turns out it was the front spring, rear bushing. It was chirping even over tiny bumps in the road. Change your bushings!!
