I moved your thread to the F-Series forum, since this is related to the vehicle/drive train, and not the engine.
You'll see a drop in gas mileage with a C6, for sure. The E4OD would be a better bet, but would require an external controller, or an ECU from an automatic.
The driveshaft length will need to be changed, since the transmissions are different lengths. The C6 is a few inches shorter and the E4OD is a really long transmission.
I believe you'd need a new crossmember either way. You can grab these from a junk yard truck. Also, grab the drop down brackets, since they angle appropriately so that you can reuse the top bolts on the rail. You can't move those without separating the body from the frame (no thanks!) so these brackets are important.


This is the crossmember you currently have, and it curves back to accommodate the length. The C6 is straight, and I think the E4OD curves back further.

If you're going with a floor shift, the linkage will probably be custom, so can't help you there. Although, there might be aftermarket kits for it.
You have your pedals, so you can either just remove the clutch pedal, or get a pedal bracket from an auto.
You'll also need to look into a neutral safety switch so that you can't start it in drive, etc. Not necessary, but a good idea.
There's probably a few other things. Just trying to think backwards from when I swapped from an auto to a manual.
