https://www.ford-trucks.com/forums/869833-zf5-swap.html Here is a good thread about swapping in a ZF5 manual (5 speed) trans.
The C6 swap would require a vacuum pipe from manifold to trans and a kickdown rod/cable.
Guys here have said that if you leave the E4OD range sensor plugged in you can use the stock computer.
Hopefully some of the experts will give an opinion later.

Probably 1500 in parts, few days in labor.
The C-6 itself, appropriate length drive shaft(s). 4x4 will require 2, 4x2 may be one piece or 2-piece with carrier bearing depending on the truck you get the drive shaft off of. Appropriate shifting rod for the C-6 and the kick down cable that attaches to that shift linkage. I didn't do the MPLS from the E4OD on my C-6, but I swapped computers and adapted the E4OD wiring harness to allow for the neutral safety switch and back up lights. As well as connecting the appropriate wires together to remove the computer code about a missing neutral safety switch. I got the cross member for the C-6 as my E4OD cross member was too wide for the point on the frame that the C-6 needed to be. Spent a while making money to get parts, swapping parts and figured roughly 2000 in getting the trans and truck to work together, that is gas spent chasing parts as well. I could have just spent that on a good E4OD rebuild and still had overdrive. Then later on I figured out why I lost reverse was due to a bad shift fork on the transfer case that was 50 bucks to repair and my labor to get going again.
