A few of my thoughts on this:
1. I don't think any wax will help with this
2. Unless you drove right behind a salt spreader truck (while spreading) or a dump truck for a while, this shouldn't have happened.
3. I think only the color coat is water based (latex), the clear should be a 2-part catalyzed paint that should be very durable.

You are right about the clear however I thought the big OEM switched to water based clear about 3-4 years ago. But I could be wrong on this.
It would be nice to know though. I wonder if anyone here has some info on exactly what Ford is using for clear coat now?
PPG has had water based clear for many years now.
I have fount paint imperfections on two of my five Super Duty trucks, and one of them is my 2017. Both are the same type of imperfection!
2015 F-350 with Platinum White Tri-Coat had little bumpy spikes of paint in a small area about the size of a quarter near where the bed meets the cab, but not hidden. Running your finger over it was like braille.
2017 F-350 with Blue Jeans Metallic has the same rough bumpy paint about the size of a dime right near the passenger side taillight assembly on the side of the bed.
There is also a small gouge at the rear of the dually fender flare right where it meets the body...but completely contained to the plastic fender.
I'm not chasing either problem...pretty unnoticeable except to me when I wash and polish.
I've seen no paint chips, but of course I have chrome bumpers on this truck.
My thoughts on this. I was always told not to wax for two months to allow the paint to cure and harden. These truck are not sitting on a dealers lot for several months before being purchased. They are only there maybe two days average. The shipping is probably the same time frame as it has always been just that everyone is impatient to get their truck.

That was what I was always told as well, although others have argued this is no longer valid with new paints.
Myself, I used some of that spay-way a couple of times before it got real cold. Wash the truck, let it mostly dry, spray it on, wipe it off with a microfiber cloth. No waterspots, makes it look new.
Just had my detail guy put ceramic on my truck. Looks great - will see how it holds up.
You'll enjoy how easy it is to care for ceramic coatings vs typical wax applications... Having said that, this will provide zero protection against rock chips, neither will any wax application. They are too thin and have no impact resistance. The only way to protect from the level of rock chip damage shown is with paint protection film... Xpel, 3M, LLumar, Suntek, etc

Yep. Amazing some think a "wax" is going to protect paint from rock chips. Living in Colorado has educated me on harsh winter conditions and what the effects of debris on the roads will do to paint. Even chrome is not impervious to such conditions. Just like getting sand blasted. Clear bra is the only thing, short of the old vinyl bras(and boy are they ugly), that will eliminate road rash.
