I had to change because the Flowtech headers I had wouldn't match to the larger CJ ports, and aside from the size some of the sealing surfaces on the Flowtechs were not square to the port (actually on a 5 to 10 degree angle!).
I didn't buy the headers for the bolt pattern, but you can't get a manufacturer to give you a CJ spec on a header without getting the bolt pattern.
Have you checked those for the seal fit? I used a piece of clay and pressed it between them to confirm I couldn't get a seal with my old ones.
They have a pretty decent sealing surface around the port of the header. Haven't really checked it that closely with a gasket, but I'll make it work. The head surface is plenty big enough.

Sanderson headers installed with new collectors - nice fit in general. Only about 1/8th to 1/4 inch clearance in front of the starter.
I also note that on a 4WD there is no clearance for the oil dipstick tube so the exhaust shop pushed it forwards between the #2 and #3 pipes. I think I'l get them to make me a new tube in the spring. I have other problems with the engine right now.
I'm not using the old leaking oil dip stick tube rear sump but the front sump pan with a windage tray using 7qts and no problem with the dip stick.

I finally got mine bolted up a week ago. When I went to Summit to get gaskets they had CJ or std. I got the std set and they matched the header port perfect. My Cj heads have enough material even though the port is slightly larger. I used hi temp silicone and got them glued on.
Much to my surprise after finishing up I looked down and saw the starter laying under the truck!!! DOH!! Yup, forgot to put that back.....ugh. Had to unbolt the passenger header, jack up the motor and cram that starter back in. Not pretty, but got it back in there with a few choice words spoken. I then got the header bolted back on. I did fire up the truck this past weekend but need to get the exhaust reattached. Maybe this weekend? Or not.

Most of us wish we could say we had never done anything that stupid. When I dropped my engine in and finished bolting down the mounts to the perches I stood back with a feeling of accomplishment and noticed the Flowtech headers lying on the bench...and they wrap around the perch when installed.
LOL!! Ya, it has been so many years since I have done a header replacement that I didn't even think about it. I haven't had this truck apart in near 20 yrs so I'm really rusty on how things go together.
When I deal with my race car('64 galaxie), the starter fits easily with the headers on so I didn't even think to check if I put the starter in first.
