If you clear the codes it will turn off the light. The light will come back on when the PCM doesn't see the EGR. If you don't buy custom software to fix this you're always going to have the light on.

I really hate to beat a dead horse and I suppose you could say hijack LOL, but I don't understand the benefit if any of the block off plate and leaving the egr plugged in and laying the in valley..
As far as I know the tune only cancells the light. I have long suspected it also has to change some values that the PCM would normally expect to see when the EGR normaly would open and close. However I have not seen any documentation pro or con.
My assumption is yes, but I'm in the process of testing this.
I know, for instance, my truck wouldn't do a turbo relearn until the EGR was plugged in, so there are some things that still need the EGR plugged in. Same thing with '03 motors that have an inferred EBP, the computer still needs the EBP sensor plugged in for reference voltage or else havoc arises.
You can turn off the EGR parameters with an SCT tuner.
Most tuners will ask you if you have a deleted EGR and will write the tune accordingly! The EGR is left in with the canned tunes and is recommend so the PCM sees a parameter and does not affect the fan speed!
