Sure can. It fits in the bed just fine.
Replacing the 4R100 with a 6R140 would be so difficult that it is nearly impossible.
First the easy and cheap parts. You'll need to make an adapter to be able to bolt the engine and trans together. I don't think anyone makes one, so you will need a custom one made.
The 6R140 is longer, so the rear driveshaft has to be shortend, and if it's a 4x4 the front driveshaft has to be lengthend. The trans crossmember has to be moved, too.
I'll bet you can get that done for no more than about $3,000.

Since this is a custom harness, expect another $3k.
Now comes the fun (and expen$ive) part! You will need to design a computer to run this. Nobody makes a computer that can run a 7.3L/6R140 combination. Once you have the computer hardware designed you will need to create custom software and calibrate it.
When I did this job at Ford just on the transmission side we had a person that did the wiring, 3-4 that did the computer, another 3-4 that did the software, and 1-2 that calibrated the system so that the shifts felt right, were at the right time, and didn't destroy the clutches. All of these people worked 40-60 hours per week for about 2-3 years to get this to work. Want to estimate what that costs? I'll bet you could throw away your truck and buy a loaded brand new 2013 for far less money.
So the short answer is no, you can't, this is impossible.

Depending on where you live go with a BTS(Brian's Truck Shop) or JW(John Woods) lifetime warranties built for the rigors. Allison's are not really that tough.

What TC does it have in it? I will be looking one soon and probably will have to throw money at injectors so there goes my BTS money.

Are there any outside markings on the HD4R100 that would make ID'ing one easier? I'm trying to determine if my (fairly new to me) truck has an HD, or just a rebuilt stock unit.

I myself had my trans acting funny going in and sometimes out of Over Drive and thought it was the t.c. but just this weekend I pulled the pump to do some Sonnax valve mods and t.c. So I had read about the OD retaining spring coming out in some trans so I pulled the coast clutch drum and the retaining ring fell out and the OD return spring was loose. Bottom line trans needs to be rebuild. I am going to do it myself since I don't have the cash to buy a BTS or JW. And the set up I am going to use will be at least as good as a HD4r100 but it won't be a BTS or JW they are the best.
And as these guys said if you want a trans that will hold up to what you tow just get a BTS or JW trans and be done with it. Do NOT have some local trans guy rebuild it either... they don't have a clue on how to make these 4r100 stay together.

Slightly OT, I blew through a trans in my dodge when towing cross country, right in the middle of Chrysler's bankruptcy so parts were at a premium. Two weeks later my truck is finally good to go. About a year to the day later the truck starts having shuttle shift between 3rd and fourth. Call the shop (which is on the other side of the country), they tell me to take it to a shop in my area which is in the same network. They claim it needs new trans lines cause it was leaking, two days later pick up the truck...now it doesn't go into OD at all. Three months and a complete tear down of the trans by a shop I have used for years reveals the issue, the OD seal failed. To make matters worse, they RE-USED parts from my then 180k mile old 48re during the rebuild. Thankfully I only accumulated 25k miles of the 36k warranty but I was still without a truck for more than three months, have to borrow cars from friends, family, my wife and I am an auditor...I make my living at other people's offices.
Anyways, the moral of this story is have a very reputable shop work on your trans and JW and BTS are about as good of a reputation that you can have.
