Truck Programming mode not working

After trying to start the truck with very low batteries both of my remotes are unoperable. Both truck batteries have been replaced and I have tried the programming sequence numerous times, the door locks will not cycle to confirm the programming mode. Does anyone have any ideas? I have verified the instructions to program the remotes, for sure have done them correctly.

What year Ford?? What engine? What model? Makes a difference if it is a 1996 or a 2011.

No ideas? Does anyone know what the part is called that my remotes communicate with, and where its located so testing can be done on it?
