Yes, if you remove the whole cover the gears can come unmeshed and therefore will be out of time by one or more teeth when put back together unless you are extreamly lucky. Taking the pump off by removing the small round cover on the front keeps the gear in place, therefore the pump will be closer to being in time. I would say you need to advance the timing a little. Loosen the three bolts that hold the pump to the gear cover with the motor off and turn the pump top towards the passenger (US) side. Try to move it about a dime's width and see if tshe smoke ckears up.
Simple way to be clear (other then a pic) ... were the bolts vertical or horizontal ???
The gear stayed with the motor, under the round top cover ... ???

the bolts were vertical it was a circular oval plate with only 2 - 1/2" bolts holding it in. The access cover to unbolt the injection pump from the gear.
Thats a good thing ... However jumbling the motor about with the fuel pump off and the gear under the cover could very well have skipped teeth ... I suspect you should verify the timing marks before spending $$$$.
alright ill check it i read a little bit on how to check it with a light and a little mirror if it jumped a tooth would it be hard to start? cause it starts good, and can i rotate the injection pump to fine tune the timing?
Depends how far out it is, if it is. I'm not saying it is, But it's what I would ensure first before spending $$$$.

There is another trick using modelers clay and taking an impression of the gear looking for the 'Y' on the Cam gear that aligns with the 'Y' on the IP gear.

Sounds right, however that should be horizontal ... Not vertical ???
Vertical is up & down, horizontal is left & right
