If one is up your alt is doing its job but the cable connecting them isn't getting the juice from the passenger side where it enters to the drivers side. Now if you checked them right after you have been driving it the drivers side battery could be lower if it is bad but if it has sat a few hours and the cable is good and making contact they will be close to the same as the bad one will drag down the good one.
If you had checked them as posted in post #2 you would have it this figured out sooner. We are all here to help but there's steps to follow and we need accurate feedback to help you.
It sounds you may have a shorted cell in the low battery.
UPDATE: The cable that connects my starter solenoid to the starter, it melted off and detached itself from the solenoid. Any one know what may have caused this? I got a new starter, im about to install it, then ill be testing my glow plugs to see if their bad or if my GlowPlug control box isnt working right.

Mine had corroded off completely so it might not be melted as much as just old and dead. See below!
My trucks old starter looks exactly like that, Oil and everything. My rear main seal leaks. And my cable looked just like your man, corroded, i though it was melted. But also, the bolt that holds that wire on the solenoid broke off inside the solenoid.
i replaced the starter, and now my truck starts up almost brand new. Im very happy, and it only took about 10 minutes to get the starter out, and about 5 to get it back in

i had the same results, started like a champ. the ford techs laughed when they saw it because it was the starter that was installed with the last engine when it was new. It was one of the oldest working starters i have ever heard of. It started that last truck like ****e sandwich in a dirty sock, yes i just said that! hahahah
