For the past few months the shifting has been hard at start up. After a few miles at freeway speed 70mph it seems to run smoothly but a burnt smell is apparent.

is your speedometer acting up at all? is your abs light on? does your brake peddle feel weird sometimes? do you hear a clicking from under the dash when applying the brake?
It can't hurt to drop the pan, clean out the sludge, clean off the magnet and change the filter, Don't get the cheapest filter you can find, Get a Ford filter, refill with Mercon V fluid from Walmart. Ford sells the gasket seperately from the Filter so don't forget that too. Take some pictures of the sludge in you pan and post them here.
Refill the pan to the correct level. The fluid should be between the holes on the dipstick when cold and in the hatched area when at operating temperature.
Yeah, with 35,000 miles, you are 5,000 miles over the service interval assuming it was changed when you got it, which it wasn't. So the fluid should have been changed at least 4 times.
Get new fluid, and take care of it. If you take care of the tranny, it will take care of you. You get out of it what you put into it. An once of prevention is worth a pound of cure. just because you are flushing it out, don't forget to change the filter too.
