No iv used a programmer for about 4 years also while its been unplugged, iv never had an egr related problem, turbo problem, headgaskets...but now that im posting this im sure my truck will fall apart lol doh

Yes. You cut the EGR connector flange off the branch pipe as short as you can and still have room to weld a cap on the cut end and fit between the EGR cooler and up-pipe. Then you either put a piece back in for the branch and flex OR patch the branch and wait for the flex to crack and fix it later.
