Get a 36grit flap wheel and grind the heads off and knock them out with a punch. I think someone else mentioned replace with grade 8 bolts. Looks good, come on over I have a couple you can do for more practice.
A grinder would be better for removing the rivets. Just grind flush, then use a punch and hammer and punch them out. Definatly use the grade 8 bolts and lock washers or lock nuts like I said before. As for patching in the paint, just feather the edges where the paint will blend in and you will be fine. I would let your paint set up for a few days before washing it.

Just wondering as thats one thing I do not have is a punch for some reason... If I grind down the head of a side and drill out the center and then just a flat head screw driver with a hammer will that bash it out and also when I do put the finish coat should I sand between coats?

I punch out rivets with an old bolt in a pair of vice grips.
As far as the paint, I brush mine on, so if you look close there is brush strokes. I would say it would be hard to sand on your frame since it isn't smooth anyway. You could try it, but I think it is going to be hard to do.
