4th character is series code:
E is engine, you also show an F, check, it's probably an E
You show an R for the trans & dist.
Trans should be chassis, A
Dist should be E
You may have the next 4 off, or I'm not reading it right. Anyway, see the link and you'll see what I'm talking about.
The site does not decode the rest of the number, but ND will know, and that will or may tell the actual engine it was used on.
What does the trans look like? In '63 it should have a side cover, 3 arms on the side, and have BW or Borg Warner on it. It should be a BW T-10.

The 289 engine was first offered in 1963 on Fairlanes/Mercury Meteors & Galaxies. That's what I believe you have.
The 4 speed trans numbers are incorrect. C3AR-9425 is an intake manifold, C3AR-7A40 is a partial number off one of the trans parts. One more number is required.
Since the part number prefixes are from 1963, it's a Borg-Warner T-10 4 speed.
Ford's 4 speed toploader wasn't available till 1964 (C4AR).
The only other 4 speed bearing car part number prefixes is the Dagenham 4 speed, only offered on 170 I-6's.
thanks! guess what after looking again at the pic's it only has 2 levers coming out the case,it's a 3spd duh! sorry guys i was going by what the guy i got it from said.
Looks to be a toploading "303" 3 speed, intro'd 63 1/2 I think. Three on the tree shifter, note no place to mount a shifter on the box or tailshaft housing and the long rods on the levers.
Count the bolts on the bell--could be a later engine with a hold over trans.
5 would be the 63-65 289, 6 is late '65 and on.
Sitting out like that, it has to be full of water. Looks like someones engine swap gone cold.

Engine / From the numbers posted / 1963/64 & early 1965 289 4V.
Transmission: 1963/64 Ford Type 3.03 3 Speed all Syncro.
This combo was (most likely) originally from a 1963/64 Fairlane.
