Have you ever had the door glass replaced? If so you might have some glass that finally worked itself free or your window channels could also have worked themselves loose.
Aside from making sure that there isn't anything else like others suggested, yes it is possible and common for it to loosen up. The door seals loose their elasticity over time. A lot of excursion guys insert a rubber tube into the seal to stiffen it up and usually fix rattles and wind noise. You can also adjust the striker plate.
Alot of folks have had the same problem, door doesn't seal very well. I followed the advice of a couple posts and took my door seal off, placed tubing inside the seal and reinstalled the sea. Door closes firmly now and no more rattle or wind noise. Took about 15 mins to do. I tried re-adjusting the door latch and applying silicone to the seals, didn't help. This mod really helped.
If its an extended cab with the "1/2" rear door, open up the rear door and look at the factory tack weld at the bottom front edge of the door. Most likely the tack weld let go and that's what's causing the rattle. It eluded me for a couple of months before I noticed it. I re-welded it, cleaned up the weld, & painted it. Looks like I was never there. You could also drill a small hole and install a pop rivet, which would be much easier and quicker. Good luck.
You may also want to check the window track. In my 99 one of the bolts holding the window track in place loosened up and the track started to rattle whenever going over bumps. Easiest way I can think of to check is to grab the door by the handle and pull it closed more while you are driving over a bumpy road. If it doesn't rattle the door is loose, if it still does it is something else.
