What year, 2x4 or 4x4, model, engine and try being a bit more descriptive as to what is wrong and when its doing it or you could get and answer like.....
I have a similar situation but will try to be more descriptive.
2003 XLT 2X4 the driver door culprit is a nosie as if something is loose when I go over a good sized bump or even when I close the door with some force, it sounds like it's not a good fit to the body on the closing part but it looks like it fits fine. All other doors sound fine to me when closed with force and there are no shake/rattle noises from them at all. I thought maybe a window motor? Or since it was the first year of the redesign?
If this is an interior door noise, it may be the rivet that holds the window guide securely...or in this case, maybe not so securely. If the 03 is like my 97 the replacement securing piece is a screw. You drill out the rivet, take a socket and apply the screw to the hole. I had to replace my motor and its connected at one point. Your Ford dealer should be able to print you a schematic for you to give you a better idea of the setup.

As I was reading your post I had forgot to include that at times when closing my driver window it doesn't seat all the way into the top part of the window channel where the felt will hold it in place. This could be the culprit for my noise. Was your replacement screw a Ford part or could I use something from my garage or Lowes?
Sorry,2003 4x4 eddy 5.4l, Ok, I have sorted it out, moved the striker plate in about 1mm and you know where thos 2 rubber stops on each door are, I got those little felt stick on pads ( small round ones) and stuck them on the door jamb where the rubber stops would meet. Problem solved. I may look for black rubber pads instead of the felt ones for looks. I thought of something else that might work, If you pull on those rubber stops on the doors I"m sure you can fit a rubber washer behind them and accomplish the same thing. I guess there is a problem with the loose doors on this model.

It came with the replacement motor from Ford, but you can also get a comperable at ACE or the like. Its been awhile but I believe it was a 10mm head about 5/8 or 3/4 long. You may want to check with what 1bigmofo did and check your guides to be sure they are properly adjusted.
