The clutch was acting a little funny and I looked under the truck and it looks like the Z bar is sitting slightly crooked. Is the a bushing or bearings in it that could go bad? If so can they be replaced or do you have to buy a whole new assembly?

You are refering to the clutch equalizer bar? Yes, there are bearings, felt washers and locking clips that are replaceable, and are available from Ford and auto parts stores.
On either side of the clutch equalizer bar is a bracket with a ball stud attached. The bearings from the E-bar ride on those studs, which will wear down over time, or break off. That may be the reason the bar is crooked.

Assuming it's the 1978 model you have, here's the parts number info:
1-D7TZ-7507-A .. Clutch Equalizer Bar Bracket~Frame mounted
1-D7TZ-7A572-A .. Clutch Equalizer Bar Bracket~Engine mounted
2-C1AA-7543-A .. Clutch Equalizer Bar Bushings (Bearings)
2-358979-S .. Clutch E-bar Felt Washers
2-97474-S .. Clutch E-Bar Retainer Clips (E clips)
There are also two bushings on the clutch rod that runs from the pedal to the E-bar. These fail on a regular basis, and when they do, the rod ends snap off. There are two types, depending on the serial number of your truck.
2-C0AZ-7526-A Use before serial number BA-0001
2-D8TZ-7526-B Use after serial number BA-0001

bronco graveyard has the bushings and washers etc. they were great a couple of years ago when i did them in a bronco. i didn't know what i was looking for but they did. the was good also.
When the bearings go out does it do any damage the inside of the e-bar where is also needs to be replaced?
The E-Bar is heavy steel, the bushings (bearings) are plastic, so the answer is no. The only way the E-bar could be damaged is if the bushings have ground down to nothing. Then the E-bar is riding on the ball studs, which can chew up both the ball studs and the bar.
