For the best bang for your buck, a programmer would be your best bet. They seem to give you the best horsepower increase for your money. Some of the brands include Sniper tuning, SCT, Diablosport, Edge, and others. Troyer Performance (a sponsor of this board) does a custom tune package with a SCT programmer and will load 3 custom tunes of your choosing. Others like sniper tuning and diablosport (not sure about edge) have the ability to accomodate your 4.10 rears through adjust settings built in. The sniper tuning Special forces package has a really nice setup too. It allows you to do two 96+ ford vehicles and runs off your laptop and loads tunes to a flash programmer which you then use flash the tunes to your truck. Your best bet is to do some research find what works for you.
If you really want to add an intake, check out the cold air intakes from Outlaw Power. They are the only intakes that i have seen besides maybe volant ($100 more) that provides a power increase through the whole rpm range rather than just the upper rpms.

The best couple of mods will be a tuner, I like SCT Xcal2 and a set of Efans and UD pulleys. I am not sure if anyone makes a kit for the SD radiator though, I have Troyers dual fan kit on my F150 and it was almost as noticeable an increase as a tuner is, plus I gained nearly 2mpg after the Efans and UD pulleys.
