I'm doing a bronco 5.0 to 5.8 swap, my problem is the 5.8 had a C-6 &
the tranny thats in it now is an AOD. I need to know if the flywheels are interchangeable, and if changing the flywheel will through off the balance of the motor.

I wouldn't worry about balancing, the flywheel should be individually balanced and not matter what motor it's put on. The damper on the front of the crank should take care of balance and is not interchangeable. I don't remember the bolt pattern to mount flywheel to crankshaft but I would keep the flywheel and torque converter that matches the trans you're gonna use. Just make sure that as you mount the trans you don't put pressure on the flywheel from a bad fit. This will stress out the flywheel and it will fracture and make a terrific noise while you're trying to figure out why you're not going anywhere.
Most Fords are externally balanced. If both motors are the same year, you should be able to use the flywheel off of the 302. If they are not the same year, I would look through catalogs to see if they will work together. If you use the wrong flyweel, you can break the crank.
