I'm in the same boat; just bought a fine '98 Explorer as a back-and-forth to work car, of a Toyota dealer's lot; my wife loves it, and wants the keyless entry doorpad to work.
The owners manual says the door code is on the owner's card - long-gone of course - and on the "computer."
Which computer would that be? The ECU sticking through the firewall? I pulled the glovebox out, looked at it, but didn't see any sign of any code.
The local $tealer would be glad to decode it for me, of course, but I'd rather decode it myself if possible.
The computer it's talking about is the Remote Antitheft Personality Module (RAP module) on the firewall on the drivers side. It should be a small beige box right behind the emergency brake peddle with a black plug and some wires stuck into it. You'll need to shove your head under the dash and aim a flashlight straight up behind the brake peddle to find it. There will be a 5 digit number clearly printed on a white sticker on the box. That is the master pin # for the door lock. This code will always work to open the door.
To erase a previous owners code;
1. Enter the master code.
2. Press the 1/2 button within 5 seconds of step 1.
3. Press 7/8 & 9/0 within 5 seconds of step 2.
All personnal codes are now erased and the keypad will only work with the master code.
If you want to replace the previous owners code with your own, see below.
To set your own code;
1. Enter the master code.
2. Press 1/2 button within 5 seconds of step 1.
3. Enter your own personnal code.
The door will now open with either code. Entering a new personnal code erases the previous personnal code. The master code can never be erased.
Entering either code will unlock the drivers door. To open all doors, enter the code, then press the 3/4 button within 5 seconds of the drivers door opening.

I found the "computer" over the LH rear wheel well, pried the trim panel away from it with the lug wrench, and read the code fairly easily except for the last digit, which wasn't real clear.
But I got it OK, and now I can leave the key where it belongs - in the truck!
