If it was me, I would just remove the grill, bumper, rad., hood AND both fenders and shirts so I could easily access everything. You might have to grind one spot weld on the fender. No fenders makes everything so easy to access and it is a good time to change the brake lines with the fenders off.
Then you can easily access the manifold and exhaust bolts from the top along with the ground straps and engine/transmission bolts.
Fenders add maybe a total of two extra hours, but, well worth it in mho if you have to drill out the exhaust pipe studs.

Well to make everything easier on me since my truck is lifted 4", i took the front tires off and i have the frame on jack stands and i can access everything really nicely. I've taken off the front grill and one of the fenders (due to a run in with a caterpiller a few years ago), so things are accessible now at least
While I'm working on the truck, would you guys recommend me putting a 3" body lift for clearance issues (if I have any) with a 4.0? I've been wanting a 3" body lift and I was thinking now would be a decent time for it.. any thoughts?
Also, I'm still not quite sure where to lift this thing out from. Should I lift it out by the intake manifold like in the picture? Right now my intake manifold isn't even on there haha, and I couldn't find the factory loops above the exhaust manifold.. if anybody has a picture of these on a 2.9 so I could see what's being talked about, that would be great.
Basically held on by nuts over the studs on the driver side and bolted through on the pass. side, going by a quick looksie. I like having them on just to tie the spark plug wires up from the manifold.
No hoops for me I looked there and there are holes where it looks like those could've screwed into, but it looks like I'm going to have to get some eye-bolts and go that route, anybody happen to know off hand what size those holes are?
Your best bet would be to go to a hardware store or to a bolt and nut supply house. Thats where i found mine. You may have to custom fabricate some. I believe they are 8mm x 1.25 thread pitch.
I would if the weather would ever let up and stop snowing/sleeting/raining and if I had a couple of days off from work. Too much crap going on in life to do everything.
