I have been giving some serious thought into restoring on of the 4 48-52 Ford trucks that are just sitting on my family's land. I have not really looked the trucks over to see what kind of condition they are in, but I know they need a lot of work. There is also a Flathead engine still in the crate that has been stored in a barn for around 25 or 30 years. I know that most people like to put the flathead back in these trucks but I would like to try a more modern approach. I would like to put a 5.4L Supercharged Lightning engine in one of these trucks.
The question is will it fit? Also, has it been done before? Are there any links that I may find some more info about this swap or other swaps for these trucks?

As far as putting a newer engine in one of these trucks, there's enough room in the engine bay to put just about anything in. We were just talking at a small get-together and you really can stand inside the engine bay with the six cylinder engine installed.
There are LARGE number of threads and posts on the forum on the subject of engine transplants. After you make a few posts, you'll have access to the forum search feature and can read about other folks experiences. Many hours of good reading and lots of good information and ideas there.
Some of the folks who've done this type of thing will be along shortly to help you out.
I looked at this engine for my '56 and would have gone with it except for the $ It is a pretty compact package considering the potential and looks as though it would go pretty much anywhere any other small block would fit. I have tried to build my truck as Ford may have have done it if they built a Lightning in '56. I went with a 351-C, as much as I like these motors I would have preferred the Lightning. Go for it, keep us posted.
