When I fire up my truck, doesn't matter if the engine is hot or cold, it makes a thump that is felt more so than heard. It happens about 5-10 seconds after it fires up, and I can feel the thump through the floorboard, so I wonder if it could be the transfer case(Why I wouldn't know...)? I checked the hubs and they're in Auto and have been there since I got the truck. I have no idea what this is...any ideas?

Ahhh, the legendary climate system THUMP. Sadly, this is a normal occurance. Try a search for thump and you should come up with various thoughts & "solutions" to deal with this feature.
Mine does the same exact thing. I always wondered what it was. Is it a problem or potential problem. I can live with the thump, just don't want it to lead to something down the road.

Turning climate control to "off" when you stop the engine will indeed fix the noise on the subsequent startup. The is no apparent damage caused by this, although none of us can say what will happen in 10 years to the system as a result of this seemingly harsh startup.
I even tried taking it to the dealer about the thump last year and got the expected "what noise?" response. Sigh. I didn't want to go round and round with them and after reading here that everyone else has the same "feature," I decided to leave it alone and just turn the system off before stopping the rig.
'Course the downside of living with it occurrs on the day that I accidentally back over an import and just chalk it up to the a/c compressor thump and keep on rollin'
