Is this the Auto Hubs or Transfer Case?
This is my first post so forgive me if this an easy one.
I drive an f-350 4x4 with the 7.5 liter and it has the E40D tranny and auto hubs.
Whenever I put the truck in (2wd) reverse and then switch it to drive (or 2nd or 1st) there is a grinding sound (sounds like something trying to engage) and then there is some thumping (thump-thump-thump-THUMP) and then it is smooth (regardless of speed or gear) UNTIL it goes into reverse again.
In my efforts to find the issue I have:
1) Flushed the transmission (Mercon)
2) Replaced the filter (wiped out the pan)
3) Checked the transfer case and added fluid
I'm thinking it is the auto hubs (and will switch to manual).
Any other ideas would be appreciated.

It sounds as if one of the auto hubs is partially engaged or tries to engage when you change wheel direction. You should be able to find the problem hub easily enough.
With the transfer case in 2WD, jack a wheel off the ground and turn it by hand in each direction. The hub should not be engaged and the wheel should spin without noise. Try the same with the other side. Usually you can hear and feel a problem hub as it tries to engage when the wheel is turned by hand.

It was the driver side hub.
I replaced both with Warn manuals in about 90 min.
I thought I had the OEM hubs so I got the spindle nut kit as well when I went to NAPA. When I got the hubs off, turns out there was already a spindle nut kit in there...
Noobs gotta learn right?
At least I got the $80 for the kit back!
Hubs are workin' like a charm now, the noise is gone and (with swappin' out the tranny fluid) the SuperBeast is runnin' good.
