Yeah that normal for the 99's to have the calipers like that. It was an attempt to get by with only one caliper for both sides. It was short-lived because of warranty claims for rock strikes on calipers. Personally I've never had any trouble out of them on my 99 and it lives a hard life in the oilfield. Look at it this way, you only have to keep one spare.
As for your numbers, I'll have to check. The 52299 might just be a date code.

The other concern is the smaller gears(Spyder?) inside of the diff housing. The sides of the teeth, at the tip of the gear(s) appear to be tapered/loped on both sides. Is that an issue or not? Or is it moot because of the ring gear?

Not sure I follow what you're saying about the spider gears and side gears, so I found a video that gives a decent look at them. Maybe it can help tell you if what you're seeing is right or not. The other gear you mention sounds like you might be talking about the tone ring. If so then I'd just clean it up and run it. The main things to check on a used axle before deciding to use it or not are the pinion backlash,, look for wear and play in any bearings, look for bits of metal in the housing and oil, and if you're taking it apart you can check the splines on the axle shafts and side gears.

P.S. they have another axle still connected to a '99 F350 ready to be pulled. In case this one's no good. I just need to get my truck back on the road, I've got jobs waiting on me.
One old man's opinion. Remove the cover and inspect the bottom of the housing for chips or chunks. A slight amount of "fuzz" on the magnet is ok. If the cover has been removed recently, look extra closely it could be a flag. Run a magnet in this area. If it is clean and the gear oil is clean, install it. Of course, the wear pattern should be good.
Edit: Condition of the donor vehicle is usually a good indicator. Why was the vehicle in the junkyard? Miles? Wreck? fire? or "drove hard and put away wet"? Fresh water submersion, OK if cleaned quickly enough. Salt water intrusion, be VERY cautious to forget it. Good luck.
Ok I picked up a rear axle at a local recycling yard. It's a 99 with 3.73 10.5" non-limited slip. I'm trying to find out what the numbers mean on the housing itself cast into the lower left & right sides on the back of the housing itself. The left side is KN21 the right side is 52299??
This axle also has the calipers on opposite sides of each other. Left side is on the front, right side is on the rear.
My axle is like that too and my truck is considered to be L99/2k.

Might as well replace the diff cover with a 2008+ finned aluminum diff cover while it is open.
I don't know what's going on and it's getting really irritating but I've tried over two dozen times to upload photos and it gets stuck at 90% and freezes every stinking time I've even cropped the photos down to try and make them smaller still same thing

However, the one in the axle that I just got, which I'm going to take back and swap it for the one that's still under the '99 F350 at the salvage yard, is a Dana, I don't know how to determine what Dana it is though- 70 or 80 or? Is there a way to tell based off the stampings inside of the casting or on the gears?

Only a couple mb. It goes to 50% then up to 90% and then just stays there. I guess it's the entire system having issues.
