E4OD issue, wrong PCM?

Hello FTE, this is my first Ford truck and my first post on the forum!

I have a 1996 f-250XL (OBD2), 4.9 with the E4OD transmission that is currently in limp mode. This truck sat for 10 years and we bought it non running and with "transmission issues". We got the engine running well by replacing the old rusted out fuel tanks and pumps then moved on to the transmission. It leaked horribly from the bellhousing so I pulled it and found the TC seal was totally blown out so that got replaced. I reinstalled the trans, replaced the MLPS and inspected the harness by doing a continuity test for all the pins on the MLPS and Solenoid connector. I also replaced the VSS because I was getting an ABS light which went away after replacing the part.
When in Drive, it seems to be in 3rd and when it's in 2 or 1 it seems to be in 2nd. I pulled the trouble codes with Forscan Lite and the only code I get are P1359 and P1000, nothing else that might be related to transmission or any of the inputs to the transmission, But in Forscan Vehicle information, something caught my eye... it Says: Transmission Gear: Manual. I guess it could possible that one of the previous owners swapped out the PCM with one from manual vehicle which resulted in the "transmission issues".

Does anyone think this might be the cause of the E4OD limp mode? How might I find out more definitive information about the PCM? The door sticker says that it originally came with E4OD transmission and it looks to be the original transmission.

Its not in limp mode, it is in no electronics connected to the transmission mode. With a manual trans PCM the E4OD will only have fourth gear with the shifter in OD, and it will have second gear with the shifter in 1 or 2.

You're pulling codes from under the dash or under the hood? 96 250 should be OBDI.

You can post your calibration code from the door & the computer label at the connector if it still exists to be sure.

Calibration code in the door jamb is 6-52r-r10.

The only sticker on the PCM was some kind of quality control sticker with a qr code and an inspected by number which makes me think it was remanufactured. The header did have what looks like a part number etched into it: f5sb-14a624-aa which does not match the part number I read in Forscan: f6fp-12a650-aja.

I searched on Cardone website for the part number that comes up in Forscan and I get a PCM that fits my model/year but it's for a different calibration code than is on the sticker in the door. So I searched for my calibration code and I find a different part number that also matches my make/model. Im really leaning toward this being the wrong PCM and maybe the previous owner got the wrong one at one point.

I would have guessed Cali in all honesty.

Some of those numbers you posted:

f5sb-14a624-aa which does not match the part number I read in Forscan: f6fp-12a650-aja.

Look like something you'd see in a 96 product.

(edit) Hopefully somebody can confirm correct app for calibration.

It was absolutely the wrong PCM, I was able to buy a reman for the correct calibration code off of Amazon for about $150 including the core charge, plugged it in and the transmission started shifting and working normally. I can't tell if the OD is working or not but that's another issue for a different thread when it comes to that.
