Advice where to start

Hi all new member here and was hoping for some advice on where to start with an issue on my 6.0 power stroke. This may be a long post so I apologize in advance.
I have a 2003 f250 6.0 with around 207 thousand miles on it that has a really bad misfire and has no power. I have put a new but used turbo on it and a new injector #5 but still has no power and has real bad lag when trying to shift and when you let off to make it shift it makes a duh duh duh sound when it does shift.
I hooked up forscan on it today and got multiple codes.
P0098-intake air temp sensor circuit high
P0102- Maf sensor circuit low input
P0273- cylinder 5 injector circuit low
P0275-cylinder 5 balance
P0528- no signal cooling fan speed sensor
P0670- glow plug module control circuit
P0671- glow plug circuit cylinder 1
P0674- glow plug cylinder 4
P2269- water in fuel
P2617- crankshaft position output circuit/open
Along with various ignition and otc codes.

My question is where would you start at diagnosing what's causing my issue. With so many various codes would I look at the PCM as the culprit or wiring or dive into each code individually

Where did this "new" injector come from?
You sure the used turbo is good?

I would start with the WIF code, fan code, then the GPCM, and then IAT2 and MAF.

Have you drained the water separator recently on the HFCM?
Changed the two fuel filters recently?
Maybe you need to pull the HFCM manifold cover off and inspect for solids and bacteria inside the HFCM and in particular around the WIF sensor.

If the only fan code that you are getting is the P0528, it likely means your PCM is not reading the actual Fan RPMs, but it is probably still operational (which is the important part). Have you tried to see what the fan speed is reading with ForScan? Have you inspected the fan clutch cable/connector/wiring to see if there is any detectable damage?

P0670 means that the GPCM may very well have a problem, but check the connectors and wiring to it first. The reason this MIGHT be an issue is that a short in this system SOMETIMES can be significant enough to pull down PCM system voltage. That "probably" isn't your issue, but it is worth mentioning as a possibility. You also should ohm test Cylinder #1 and #4 glow plugs - plenty of youtube videos on that.

P0098 is for IAT2 (on the intake manifold). Check its connector and wiring and if you don't see a problem, then I would get a new sensor.

P0102 is a MAF electrical code. MAF sensor circuit low input detected (voltage less than 0.35V). Open circuit in the MAF V-Ref (vref) circuit or possibly a PCM short to PWR GND or signal -return circuits. As in many of the items above, you need to investigate the connector and wiring.

Unfortunately the '03 wiring harness is known to have issues. The PCM is NOT known for poor reliability. On the contrary - it is pretty darn reliable (but electrical mistakes can happen and CAUSE PCM issues).

So - what are these "OTC" codes?

Maybe the MAF and IAT codes were because you tried to start the engine once with the air intake off, i.e., those sensors disconnected?

Injector and turbo both came off of a known good parts truck. Tore the turbo apart and cleaned and inspected it before installation. Shows it was building boost when a buddy hooked it up to his diagnostic (not sure what he uses).
I'm new to forscan so not sure how to do much with it yet
The otc codes are P0500 and 81342

Just an FYI, when you start having fuel pressure issues, the injectors farthest from the fuel pump are the first to fail. That would be #7 and then #5. The rest will fail soon after. There's no fuel pressure sensors - you have to check it manually.

I assume that you meant B1342. instead of 81342? Is that correct?

If so, then what module set that code?

I'd do a buzz test, fuel pressure test, then clear all the codes and see what comes back.

Whats battery voltage? Of each battery individually?

Also, any chance of getting a video of what 'duh duh duh' sounds like? And I mean the truck, not you.
