So my dad just bought a new truck,it’s a 2006 f250 6.0 power stroke, it has a stage 3 egr delete, aftermarket turbo and a built transmission. The truck ran fine when we first picked it up from the delivery company just leaked super bad, it was leaking super bad so we took the turbo off to get to the ipr valve and realized the leak wasn’t coming from there. It also has a new high pressure oil pump, but the leak was coming from the fuel filter housing. Besides the point, we put the turbo back on hooked everything back up the way it came off. It had a hard hard time starting the first time even had to hit it with starting fluid. Now it starts without it, but knocks very hard and kinda runs like crap for a few seconds then clears up. But when we put it into reverse or drive it bogs itself down and tries to stall out. Any suggestions on what this could be? It also has a bad attitude programmer in it I believe it is called.
First thing to do is get a scanning tool. Start looking if it has any codes.
You can get the smartphone app Forscan that is inexpensive. Then you need to get a wireless adapter to plug into the obd port, so your phone can read the outputs.

Can you set the tune on the Attitude to 0 - Stock? I really doubt the tuner is your issue. If you messed with the IPR, that's where I'd start. Could be something as easy as the wiring being chaffed/ abraded/broken in the pigtail. What was the condition of the IPR when removed? Would really help to know of any codes - should be able to check those on the edge.
