Question about timing chains.

I have an 07 STX special edition with a flex fuel 5.4 Triton. I replaced the engine 4 years ago with a long block from LKQ and have been driving it the whole time. I'm replacing the roller followers and due to my dropping a bolt down the timing chain and not being able to retrieve it, I've had to take off my cover. What I found was none of the timing marks line up where they should be. I wanted to clamp it down and loosen the cam bracket bolts enough to replace 16 of the roller followers and then torque it back down and install the other 8 using the compression tool. Now I'm a little freaked out about the timing marks not lining up. I've enclosed some pics. The yellow marks are the ones from LKQ. I put the white dots on them and the writing. Has anyone came across this and what did you do?

With the engine turned with crank dot at six with the cam lobes on 1 and 5 per ford diagram which will line up with the passenger side phasor and drivers side as per diagram .. The lobes just backup what your phasors look like unless they are stuck or broken . (Phasor pins do break).Do not use term left or right as it gets confusing . With the engine that way you can remove chains but do not move crank . You can then Lift both cams in sequence of bolts slowly . With both cams lifted no valves will be down . You are then free to change any rollers /lashs .
But all caps etc must go back exactly where they came out orientation the same , mark them first . .You can put cams back down on all installed rollers carefully .slowly tighten in sequence. . Then to put chains on you need some one to put socket on phasor bolt to help fight slight spring pressure to line up links . Its not hard you just need four hands .
Torque on cam bolts is 89 inch pounds or just about 8 foot pounds for reference. Best to use inch pound wrench . You can use that clumsy tool so you wont have to fight springs -that's your choice .

Chain’s timing marks won’t line up every revolution.
IIRC, something like every 28? Revs they line up again.
Maybe someone who knows will be along shortly.

Once you line up the links at the six o'clock crank dot with the double links straddling the l or r on phasors . Then triple check all timing points ,once satisfied you must crank engine by hand two clockwise full turns of crank to prove no piston to valve contact ,don't back it up counterclockwise . If something is wrong you must start over . But you must see that now it is going to take 122 Rev's to look like it did when you put chains on .
I hope you found your vct bolt .
