Timing marks not lined up?
This is what the timing marks look like. Should I put the new set on like that or do what I think is right and align the marks?
Also since I’m running a mechanical fuel pump was gonna used older style timing cover but the dowels are in a different location. Can I just remove the dowels and not use them?
Last question the eccentric for the fuel pump. The the double roller chain set up just has a hole for the dowel. Can the tab on the back of the eccentric just go in that hole?

Did the engine's own cover not have a provision for a mechanical fuel pump?
Yes, the tab on the eccentric would go into the hole on the cam gear.
If you prefer not to have oil leaks, you should clean all mating surfaces without gouging the metal and change the crank seal.
If you will be reusing the oil slinger be sure it doesn't hit the chain.
