I have ordered many trucks and never put money down on any of them.
I deal directly with the GM, so I dont know if that has anything to do with it or not.
One time I changed my mind on a ordered truck 3 weeks before it got here. He said no big deal a re-ordered a new one for me in a different color with some more options. By the time the second truck came in, he had already sold my first ordered truck.
Surely you have a copy of the order that was submitted showing what truck, color, options that was ordered?
+1 I agree with this. No way they would have gotten any money from me without giving me some paperwork. I’m sure you will get this worked out somehow and hope you find your order slip.
Deposits must differ, maybe state to state or dealer group ownership.... I ordered a few trucks first one in 2004, they required a 500.00 deposit that was in Illinois. My 2020 they requested a 2000.00 deposit for the order, this is in Commyfornia.
Back on subject, I would show them proof of payment, cancel order and go to another dealership. Any good dealership should have redundancy so when one person leaves another slips right in, car salesmen jump around alot.
The dealership I ordered my '19 from did something similar.
While I'm waiting for a status update, I get a call from the dealership. Different guy on the other end of the phone. He says 'Looks like you are in the market for a truck'. Well, yeah... I bought one. Tells me 'oh, ok... well I guess thats good news. Bad news for us!'.
I bought the truck from you... I was hoping this was a call to tell me it was being built - or something. Guys super confused, tells me that the sales guy I was working with left and he wasn't the best at record keeping. I said 'well look, someone took a check from me - so... it ought to be on record somewhere'. He'll find out whats going on and give me a call back.
Which he did a few hours later, told me they had the order, everything was good to go. They'd let me know when the truck was coming in. Get a call that the truck is being delivered. Go out to do the walk around, and the truck has an option on it I didn't order. Aside from that, the truck was the one I ordered.
Long story short, someone apparently filed the order wrong. But they 'didn't have a record of the deal they made with me'. I said well, I had a number I didn't want to go over. You guys had another truck on the lot they wouldn't come down on, but sales manager said he'd order this truck for my number. I ordered it without the moon roof because I didn't want something that would leak, and I didn't want to pay the $1500 or whatever for it. Told them I wouldn't turn the truck away because of the moon roof, but I wasn't paying for it. They ended up honoring the price. But holy smokes was it sloppy to get there.
So yes, my dealer did take a $500 deposit. But they never cashed the check. It was just sitting there. I guess if I walked on the truck, then they'd cash it.

The deposit is pretty typical and not a sign of a shady dealer in any way. It ends up going towards the purchase of the vehicle if you buy it, and generally will be refunded if you back out for any reason. The amount varies and not all dealers request one, but that $500 is a pretty common deposit.
I have a buddy who ordered and put a deposit on a RAM, thought it would be a good idea to get a manual trans with the diesel, changed his mind, wanted auto. It might have actually been after the truck arrived. Anyway, the dealer simply placed a new order, didn't ask for any additional deposit, even though they now had a truck that might not be that popular. A 3/4 ton diesel with manual trans.

He also said they actually did submit an order but the truck info is wrong and that they just got it in. Still seems a little strange that I received no call and no comms that the truck that was ordered and that it came in. Pretty sure I’m going somewhere else to purchase my super duty.

You're not even going to check the truck out, see how close it is to what you ordered?

when I ordered my '17 in California, I paid no deposit. It all depends on dealer policy.

This just seems quite odd to me that your salesman along with the general manager aren’t trying to make things right. They should try to find you a truck that is close to what you want or reorder at a better price. Maybe it was too thin a profit deal. You may be best to take your business elsewhere.

I don't' quite understand the above statement. Sounds like you'd just resigned yourself to giving away that $500 deposit if you walk. That isn't how it works. Deposits are refundable. At least any I've ever heard about are refundable.
Right now it’s all about money. If that dealer was offering the best trade in price, then going to another dealership will probably cost you even more since you old truck has depreciated more over time.
I’d give the dealership another shot and hold them to the original trade and new truck price.
