If you ran new wires, sounds like you got that wire too close to some wires that power the wipers and CB. Try to keep speaker wires as far away from other wires as you can...power wires will cause interference.
I put in an AIWA head unit in my car about a year ago.....almost every time I touch the brakes, my head unit pops slightly. clipped the ground and ran it to the frame, still does it. put the factory head unit back in, works fine. Went back to Best buy (where I bought the head unit) and had then put in another unit, still pops. Checked for amp and voltage drop on power when hitting brakes, nothing. disconnected brake light sensor, no pop. If anyone has any idea of what the crap is going on that would be great.

You can also try putting the stock speaker back in and see if it still happens. Look at the speaker wire and see if when cutting the connect off you didn't pull the wire too much that it's grounding out like near the edge of the door.
Silvapain the last thing you can try is running a new power source to the radio. Some where in the current set up the power being shared or crossed with your brakes. I would first try to find a new power source for the 12v turn on lead. If that doesn't help then find a new source for the 12v constant lead.
