How often does the oil filter go into bypass mode? It is my understanding that most filters will bypass during a cold start anyway.
And if the bypass is on the dome end of the filter it will have traveled across the dirty side of the filter element possibly picking up contaminants as it bypasses.
I would say pre filling the filter or not is a non issue in the big picture.
That said I have always pre filled my filters as long as they're mounted vertically.
In '95 I was maintaining a fleet and a Ford rep told us to pre-fill the oil filters, but I have no idea what his level of expertise was or who told him this. I always pre-fill large filters like what's on the 7.3. I can't imagine new oil having dangerous particles in it so as long as I don't introduce any it seems like it should be safe. Many say that the bypass valve opens on cold starts meaning that unfiltered oil goes through the motor anyway.
As for larger filters, it seems that most gearheads like to find the biggest filter they can fit no matter what vehicle it is. The FL-1995 is already pretty damn big, about twice the size of the filter on the 6.7. I wouldn't bother with a larger filter unless it was a better filter. One with a by-pass filter would interest me.
I seriously doubt pouring new oil into the unfiltered side will hurt anything either for that matter, unless some unscrupulous toddler was putting sand in there while you had your back turned or something. What can I say I like to live on the edge and push my luck with this stuff.

I agree, your putting 14 quarts of it in the crank anyway, so why worry about the little bit that goes in the filter.
I installed one on my truck a couple years ago and it allows me to drain the oil into a couple of empty gallon containers so that I can easily turn them into an auto parts store for recycling.
I liked the Fumoto drain valve so much I bought one for our Subaru as well. Now I can change the oil and filter on the Subaru and the truck on the road when going cross country with little to no tools.

I poke a hole in the bottom of the oil filter with a 2lb sledge and a center punch and let that drain out at the same time.
