Is there a specific area where there is a discussion about how the Eco-boost runs rough while in 6th gear during acceleration. I've seen posts about this and I'd like to research it more. Thank you.
First off, do you have any CODES ( light) on the dash ?
NORMALLY when a truck runs rough under accel, you think of a bad coil or misfire. That is a possibility.
Specifically on the Eco Boost, there have been some reports of water ( rain humidity) accumulating in the COOLER at the front end by radiator.. Since you are in Washington, that sounds like a possibility ( lots of rain ?) ... The water puddles in the cooler, then gets sucked up to the intake under acceleration and causes the loss of power / rough running. I will post a link.
And as a add-on to steve(ill)'s water comments ..... How full do you routinely keep the fuel tank? *At issue would be condensation in the tank -IF- it's routine left ¼ or less full.

My first thought is spark plugs, how many miles on the truck?
The factory plugs are supposed to last 100,000 miles, but there've been numerous reports of cracking and carbon tracked plugs by 60k. The plugs are relatively easy to get to on these, I would pull them and take a look.

I haven't seen anything on the dash. I really only have a problem when I'm cruising in 6th gear and come to a hill where I need to give it a little more gas to keep my speed up. If I hold my foot the same on the pedal and lock out 6th gear, the RPM comes up and the miss fire goes away. I don't seem to have any type of miss fire at any other time.
The truck has almost 70K and I run the standard octane, what is it, 89. I also rarely let the tank get below 1/2" unless we're traveling and then it's purely for convenience to drive further.
I will definitely look into the drain hole solution.
Another vote to check on spark plugs, especially with 70k. Most do the COP boots at the same time.
With plugs and the small IC hole should hopefully address your issue. Don't want miss-fire problem to continue for long, can cause issues further down in the system - cats and O2 sensors.
