I am working on a 67 with a wiring harness out of a later bronco I think. I am trying to wire up the alternator and am a bit confused because the wire colors do not match up. I bought an aftermarket pigtail that attaches to the alternator which is making me even more confused. Coming off the truck I have a large gauge wire which is black with a yellow strip, another large gauge wire which is all black. both of these go back to the under the dash. The third wire is orange and goes to the voltage regulator. Can anyone tell me where each of these wires goes on the back of the alternator?

I can't say for sure, but on my '71 Bronco the orange wire runs from the "field" terminal on the voltage regulator to the "field" terminal on the alternator. On my alternator that's the middle of the three connections on one side of the alternator.
The two heavy wires that go to the dash are likely for the ammeter. I'm not running my ammeter anymore, but if that's what they are, then one of them should go to the "battery" terminal on the alternator (the big terminal that I think is right above the "field" terminal for the orange wire). Then the other heavy wire should go to the positive terminal on the battery (or to the terminal on the starter solenoid that is hooked to the battery positive). If you get these two wires reversed the ammeter will show a discharge when the alternator is charging.
