Mods, esp. anything PCM-related, should be mentioned in the opening post. In this case FIRST thing to do with ANY operational issue, is REMOVE (don't just "set it to stock") the chip. Drive long enough that symptoms will (or won't) show up again. If no symptoms, chip is the prime suspect. If symptoms persist, keep chip out of the picture until problem is resolved, to avoid complicating the resolution.
Also, if the CE light has come on, you need to obtain codes. In fact, I would get the codes BEFORE removing the chip, since you'll want to disconnect the batteries before removing the chip.

Made it home last night around 2am. Two bad spells thirty minutes from the house. Backfire out the exhaust shot a flame out. First time I have ever seen that on a Diesel. This morning I went to Ford. I picked up another cam sensor, IPR, and a fuel pump. Just finished it up. Running like a champ so far. Learned today from my diesel mechanic aftermarket Cam Sensors can cause the backfiring.
