So many problems, don't know where to start!
First off had it about 2 weeks and it started shifting bad and running like crap. It being my first diesel I took it to a shop for the issues. The OBD would not read so they replaced some fuses and They said the BCM was blank??? So they got a reman, had it programmed and said drive it a while and see what happens. Well less than a week later I get the trans rebuilt (4R100) at ammco. Ok now the truck is running but i keep getting an intermittent check engine light but no codes. Then the scanner can't read the ecm. Now I'm having Hella time starting but can't do any KOER tests because of the ECM. When the truck does start it is in limp mode, white smoke during starting but not after it starts.
So what I've done because I'm tired of paying $100+ hr shop labor. Dropped tank and replaced to broken lift PUMP screen, removed the 2 screens inside the lift PUMP, replaced all the bad fuel line from tank up, changed cos, icp?, checked oil, checked fuel filter. Not sure where to go next.
Help me please.

sounds to me that you have a worn out truck that needs a lot of work.
one step at a time.
fyi. 7.3's are great trucks but some are huanted with electrical harness problems....and the only fix is a new electrical harness...which rarely can be found.

List individual problems so we can solve them. Asking first before throwing parts at your truck. We'll most likely be able to save you a lot of time and money.
BCM or PCM?
When you dropped the tank did you do the Hutch & Harpoon Mods?
You can look at this two ways
1) You have to put a lot into a potentially neglected truck it sucks!
2) You can bring the truck back to 100% and KNOW everything was done right!
I paid $4K for my truck put close to $15K in it. Including Gp's, UVCH,injectors, transmission & 6.0L cooler, brakes-rotors, calipers, pads, tires. The way I look at it EVERYTHING was done right the first time! My truck runs outstanding now...knock on wood.

The 7.3L is VERY DIY FRIENDLY! There's no need to pay a mechanic for the majority of work. Good luck!
1) OEM only on all sensors, others just don't seem to work.
2) Most scanners don't work on our trucks, you can get TorquePro or Forescan pretty cheap for either Android or iPhone/iPad. You'll need a WIFI adapter for iPhone but blue tooth works for Androids.
3) Is truck chipped? What modifications does it have on it?

The 7.3 engine was made as a medium duty truck engine and is therefore not OBDII compliant (no matter what the code readers say about all vehicles 96 and up).
If the check engine light was on, there is a code. Period. An OBDII scanner cannot see the engine codes. 2 very affordable options are listed above so you can read the codes and go from there. They will cost less than the $100 you've been paying so far and will get you a lot further.
And why can't you run the KOER tests with the ECM? You don't list that as being replaced previously. Not that it's too important, a hard start won't be diagnosed with a KOER test.
Also, there are lots of situations that could be described as a hard start. You'll have to give more details as to what exactly is happening when you're having trouble.
