I have a 16 screw 2.7eb with 3.55's. Truck has almost 14k on it and just recently I have noticed that while moving in reverse I get a clunking noise. Sounds like it is coming from the rear but can't tell for sure. It doesn't happen all the time, I have noticed that it happens more when the truck is on a slight grade and going in reverse. Sometimes it's just one clunk other times it's several clunks in a row. It doesn't happen in drive at all. It doesn't seem to effect how the truck drives or anything just annoying. I don't really know what it would be and I don't know if anyone else has had this issue at all. I have about 1k miles until I need an oil change so I will take it in and have it looked at when the oil gets changed. If anyone else has had this issue let me know what it might be or what it was for you.
My 2016 4x4 (maybe 7k miles) is making noise at times. I've already looked for something loose under it and I plan on greasing the drive shaft yoke spline shaft next. Ordered the grease that Ford recommends just a few minutes ago. I'll post results afterwards. May take awhile because the noise is not consistent. Gotta try jumping on the rear bumper and seeing if maybe a shock is binding.

Sounds exactly like my situation. I have looked to see if there is anything loose as well but did not see anything. I have tried to shake the bed by standing on the bumper and in the bed but hear nothing when I do that. Mine is difficult to pin point as well because it isn't consistent either. My brother is a Ford tech at the local dealer and when I take it in to get it's next oil change I am going to have him look at it. I'm interested to hear what happens once you grease things up.
