Mike, which of the more likely causes of a P0300 would come and go? The thing that is really driving me crazy is that it comes and goes without rhyme or reason, except that it's only after it has been run for a while, never when cold. Possibly EGR malfunction??
Well you don't state how many miles on the truck or how it's been maintained. But I would start with checking the fuel pump pressure at start up, then after it warms up and starts misfiring, I would try to make sure it's tested during misfire, if it's low pressure then you probably found your culprit. It could also be the fuel pressure regulator. After that would be the EGR and Vacuum.
It could be a coil that maybe has a hairline crack, or is going bad but 1 bad coil wouldn't give multiple misfires.
If you have an OBD tester that can collect live data that would be your best bet to narrow the problem. If you don't have one, most local shops depending on your area will run the diagnostic for you for around $100.
I have a small stumble in my 5.4L also, but I'm just going to wait until I have to remove the bed because of rust, then I'll change the FP as a precaution.

The truck itself has about 137k, but the engine has only about 20k on it as it was rebuilt because it threw a main bearing. The PO told me the plugs were all changed not long before the rebuild so I imagine the plugs have less than 30k. It was a farm truck before I bought it, but I know it was well maintained, although the body has lots of dings and scratches. I wouldn't have bought it if the PO wasn't a very good friend, that's how I know it was well maintained. I also remember that the fuel pump was replaced less than 4 years ago. Also, because it was a farm truck, very few miles were put on each year. I believe he bought it in 03 and it had about 95k on it and when I bought it in October of 2015 it had 118k.
You never know, replacement pumps are known to fail, espaecially if they're not OEM. My dad had his pump replaced 3 times in his Chevy conversion van in as many years, pumps cam from NAPA. I finally found a good Chevy mechanic that told me if they weren't replacing the FP relay with the pump that the pumps would fail early. He replaced it with an OEM pump and relay, never failed again.
Being the engine was rebuilt, anything could have happened at this point, The FP, Vac, EGR, should all be checked, all these systems have been touched when they rebuilt the motor. Even just unplugging and moving lines and wires can cause a problem down the road.

If any of that was going bad, would they throw codes?
Yes, there or ebay. A big box store might have them in stock but it would probably be cheaper online.

I saw a daily deal last year on a random online etailer and bought 2 of the short blue ones (clone 6) for $6 apiece and they both work great. I wish I would have bought more of them, at that price you can keep one in every vehicle. But I had never bought from there before so I only rolled the dice for 2.
